The hydrophobic effect represents the tendency of water to exclude non-polar molecules. Hydrophobicity scales or machines are values that define relative hydrophobicity regarding amino acid residues. The best positive the value, the more hydrophobic will be the amino acids situated in that region from the protein. These scales are normally used to estimate the transmembrane alpha-helices regarding membrane proteins.
